Biomesight analysis

DISCLAIMER:
This analysis tool is a "best effort", given the known limitations with analysis of gut microbiome data that we all have to work with. It can and will continue to evolve over time, and should never be taken as medical advice or a prescription.
Background:
Although the Biomesight website has some great ways to analyse your microbiome data, it does not yet offer an easy way to highlight key aspects relevant to this disease model. Biomesight does have an 'ethanol' inferred marker in one of their web reports, however it doesn't seem to include many known alcohol producing species, nor do they have an acetaldehyde marker. Hopefully this will be addressed in future updates.
The analysis tool below identifies / highlights, as 3 separate tables:
1. Fermenting species and the percentage of them in your sample relative to everything else. Target is <1%.
2. (Opportunistic) pathogens and phages, antibiotics that these are normally susceptible to. (You'll find a table of herbal interventions here.)
3. Probiotic species against a table of known helpful species.
Known limitations:
1. Biomesight doesn't show strain-level data, which can significantly alter results for some species.
2. Gut microbiome data collected via stool specimens may have false negatives and skewed counts due to the specimen not being homogenised. The species distribution in the specimen adds significant variability to the results as a "% chance of being included".
3. Standard stool specimens are more representative of the large intestine. Upper GI data is normally obtained by endoscopic biopsy and aspirate.
4. Evaluation of secondary microbial metabolites, such as H2S and p-cresol will be added in future updates. You can use the Biomesight UI and OAT results to help identify the relevance of these markers in your circumstances.
If you've downloaded your raw data as a CSV file from the Biomesight website, you can upload it here for analysis.
(The file should be a 20-40kb CSV and contain typically 200-500 entries. Also, a gentle reminder that this test does not show fungal species.)
